Abstract:
A SeaBird CTD sensor was deployed within the nighttime Odyssey IIb Autonomous Underwater Vehicle. The CTD sensor measured conductivity (SBE-04), temperature (SBE-03). A SeaTech/Wet Labs Light Scattering Sensor and SeaPoint chlorophyll fluorometer were also deployed within the AUV. A bathyphotometer, the bioluminescence sensor developed by Jim Case's Lab and the Physics Electronics Shop (both at University of California-Santa Barbara), was deployed within the nighttime Odyssey IIb Autonomous Underwater Vehicle. This data set was collected during the MUSE experiment.
Purpose: These data were collected for oceanographic research.

Filenaming Convention - 2000.ddd.nn.xxx where ddd = the day of the year, nn = mission number, xxx = any one of 4 file extensions (asc, trk.jpg, line.jpg, nc). The .asc extension describes an ASCII data file of all the Processed data and the .nc extension, a netCDF version of the data. The line.jpg is a plot of individual variables over time. Lastly, the trk.jpg files are plots of the dead-reckoned track and latitude and longitude endpoints.

The following scripts call other processing tools such as plotallP.m and automissiondata.m.

clean_transect.m This is a non-interactive, batch processing version of John Ryan's process_auvmission.m. It performs the following functions:

1. References file automissiondata.m to get listing of directories to be processed. 2. Loads data and processes variables: a. bins to a 1-second time base b. median filters (bin 5) OBS and salinity c. shifts fluorescence back by 8 seconds d. crops first 60 seconds and last 25 seconds of the mission 3. Generates automission.mat data file with the following fields: T S F Biolum Biotemp Bioflow OBS epochsec depth startlat startlon roll pitch yaw Xpos Ypos ilat ilon idist dist missionID ep 4. Plots the dead-reckoned track and lat/long endpoints as *.trk.jpg 5. Saves the plot of individual variables over time as *line.jpg
